Select whether to graph each spot pair (including values from all data sets) or each data set (including values from all spot pairs). For array models where the positive control spots are designed to be used for normalization, the default is “Spot Pairs”. Otherwise, the default is “Data Sets”. This is because directly comparing non-normalized spot values between arrays may be misleading. If the arrays contain a spot whose real value is invariant across different arrays in your experiment, that spot can be used for normalization, making Spot Pair graphs valid. Spot Pair graphs can also be useful for exploring covariance between different spot pairs by normalizing to one of the spot pairs being considered.
