Because the background of your array images is not pure white, and thus does not become pure black after QuickSpots inverts it in the Auto Place tab, the brightness of the background must be subtracted from each spot value in order to determine how much different it is from the background. If you wish to view the raw numerical values for each spot or pair, you can turn this setting off.
